The missions are planned and set out my the squadron leaders. If you have a particular request, PM your squadron leader or XO, and maybe they'll keep it in mind.
But no, it's unlikely you will physically change vehicles, but it is possible to have an atmospheric mission. "I'm no Physician, but there appears to be a dagger through my chest."
