The Star Wars tradition for kill marks, due to the large variety of targets, is a black silhouette of whatever you killed. Partial silhouettes represent partial credit for large kills, such as capital ships. In some cases of extraordinary kill numbers, such as with Wedge Antilles, a second color is sometimes used to indicate a squadron of starfighters using just one silhouette.
To answer your second question: only VE-issue ships are allowed for official missions. You may use your personal craft in CD stories.
Very rarely, a member of the NHC may authorize temporary use of a personal fighter during a mission. The only instance of that I can think of in the last year was at the beginning of High Stakes at Belgaroth when I ordered the SCAPs back to their ships by any means necessary.
If you can present us with a proposal that's so reasonable it'll hold air against vacuum, there's also a small chance of using a personal fighter in an ancillary.
Note that personal weapons, droids, and other such minor belongings may be mentioned in missions to add depth.
